Can you install https://github.com/afragen/github-updater-support ? It adds a couple of other plugins to assist in figuring out the issue. It also overrides the WP-Cron updating which helps in troubleshooting.

tbh I think it’s not related to GU, just wp-cron not firing or something in the cache/transients or something that is conflicting or confusing GU maybe. for SlickStack we improved WP Cron a lot last year, check your ss-config has these lines correctly:

## WP_CRON_METHOD = [wpcli|server] wpcli strongly recommended (required for WP Multisite) ##
## WP_CRON_INTERVAL = [minutely|often|regular|quarter-hourly|half-hourly|hourly] ##

WP_CRON_METHOD="wpcli"
WP_CRON_INTERVAL="often"

or try re-installing SlickStack too and rebooting.
